Hit ?New' in the connection manager. That's you making a fresh connection profile.
Think of a new connection like opening a new tab in your browser. The defaults are "localhost" and "root" (classic), but you can toss in any name you want. This is just for SQLyog's own sanity it doesn't mess with your actual MySQL server's settings or naming. Save it if you like it, or trash it if you don't. No commitment issues here.
Query Builder: Drag, Drop, Dominate
The real MVP? SQLyog's Query Builder. Seriously, this thing is a game changer, especially if you hate writing out gnarly SQL joins by hand. Pop open the SQL editor, smash that little ?+' on the tab bar, and boom menu with ?New Query Builder' right there. Each builder tab's got three bits: a canvas (where you throw your tables), a grid, and a read only editor. You can drag those panels around and resize 'em so your workspace actually works for you, not against you.
Building queries here is basically a drag and drop party. Grab tables from the Object Browser, toss them onto the canvas, move ?em around, resize if you're feeling fancy. See lines pop up connecting tables? Those are your Foreign Keys, and they mean you can join stuff together without sweating the syntax. Right click those lines to mess with the JOIN settings, or take them out completely if you screwed up.
